No they weren't. I had bought new kits in 1965 that had no wrap. I don't think they shrink wrapped until 68 or so. Before that, they used a bit of tape to seal the cover to the bottom of the box.

I have seen several examples of the MPC '64 Corvette kit (MPC kit #1) that were shrinkwrapped, and have myself owned (since sold) two 1966 annual kits that were shrinkwrapped also.

There were retailers who had the ability to do that in those days, like large department stores or Sears. Most of what I know comes from where I bought mine which was a local drug store and Benjamin Franklin or other Five and Dime stores.  I'm still pretty sure that MPC didn't do that until later.  Maybe Tim Boyd could fill us in on that.
