I am putting the Alantis/Revell Caddy engine in a AMT 40 Ford and would like to make it stock and like it was just plucked from the junkyard so are there any kits out there with a stock 50s Caddy engines.  The AMT threw carb intake fits so this one will most likely be put together with it and aluminum valve covers but would like to build a stock looking engine in the future.

All the first gen Caddy OHV V8 engines from the '49 331 cu.in. version through the 365 and early 390 (through 1962) are very similar visually.

The very best totally stock one in kit form comes in the Monogram '59 Eldo.

The AMT '49 Ford has one to consider, but lacks a stock intake and exhaust manifolds. The newer Revell '49 Mercury also has a Caddy engine with stock appearing exhaust manifolds. It builds up nicely. You can always swap a 4-barrel intake onto it.

I know a stock intake is the hang up here, but as a point of conversation, the Revell parts pack Caddy engines are plentiful for around $10. The intake rails make it a very distinctive hot rod addition but I wonder if the 4-carb intake could be modified to stock?

Yes, modding the 4X1-bbl manifold to a single or dual 4-bbl would be pretty easy, actually.

Sand flat most of the existing carb flanges, remove whatever's left with knife and chisel blades, form new carb flanges from .020" sheet stock.

I happen to have one of these that I picked up just to have it, so what are the two transmissions included with it?

4-speed B&M-equipped Hydramatic "Hydro Stick" and single-speed "in-out" race box.
